How to sort a large FASTA file based on date?


I have a large FASTA file that looks like this

I want to sort this file based on dates but the point is the file is too big and I don't know how can I do that, I use this code for small files and it works but when it comes to large files it can't do the job for me

there is another code that has an error and I don't know how can I fix it

the error is

AttributeError: 'NoneType' object has no attribute 'group'

I want to know how can I do this for large fasta files?

  • Can I suggest that you use an external sort utility instead? GNU sort falls back to disk-based sort for big files so you don't have to have all the data in RAM.

    The trick then is to tell it how to properly sort this data and make sure all the rows which belong to the same record are kept together.

    Something like this:

    tr '>' '\0' < file.fasta |
    sort -z -t '|' -k3 |
    tr '\0' '>' >sorted.fasta
    

    We replace the > with a null byte (this assumes you don't have any > in the actual data, only in the headers), then use sort -z to sort null-separated objects, then convert back to > after sorting.
